Hello Dale,
Usually the workflow you should follow in post production is Synchronization > Geometric Calibration > Photometric calibration > Exposure compensation > Stabilization > Orientation > Output configuration and processing.
You can also define the orientation in a template if you are calibrating through a PTGui or Hugin template.In that case the orientation defined in the template would be automatically applied during the calibration.
